Police Chief Clay Burke - Carlton's father - does not believe their story, and assumes Carlton is playing a prank. Charlie later talks with John about her father; he closed the restaurant and committed suicide after Michael was murdered, leading many people in the town to suspect he was the killer. Charlotte first appears in the Take Cake to the Children mini-game, albeit unnamed, and with no distinguishing sprite design.

The Five Nights at Freddy's series primarily revolves around a chain of family restaurants under the ownership of Fazbear Entertainment, a company founded by Henry Emily and William Afton. William is a genius robotics engineer known for creating a series of animatronic mascots to entertain customers, most prominently Freddy Fazbear, a brown bear and the namesake of Freddy Fazbear's Pizza; Bonnie, an indigo rabbit; Chica, a yellow chicken; and Foxy, a red pirate fox. Meanwhile, a child (nicknamed the "Crying Child") is continuously bullied by his older brother, making him develop a fear of the animatronics. On the Crying Child's birthday, the older brother and his friends forcibly shove him inside of Fredbear's mouth, where his head is unintentionally crushed.

John drives Charlie to the abandoned diner in New Harmony, and she remembers the day her brother Sammy was abducted by someone in a Bonnie costume, which led to the diner going out of business and Charlie's parents divorcing. It's ultimately revealed in The Fourth Closet that she was the one murdered by William Afton instead of her brother Sammy, as she first believed. She is one of the four animatronic dolls built by Henry to recreate his late daughter after she was murdered. Her "youngest" incarnation was the Ella doll, while her "oldest" was unfinished, completed, by William Afton, and ultimately possessed by Elizabeth Afton.

After William murdered 5 new children at the establishment, he noticed Marionette floating around and whispering to everything she could see. He considered if this could have been Charlie, but he didn't care enough to check, so he left her alone. In 1987, she was responsible for getting Afton's second set of victims into new bodies, even tho the children all banded together to possess Balloon Boy instead of the bodies she prepared for them. According to the novel, Charlie is the daughter of Henry and an unnamed woman, and the twin sister of Sammy. On November 1st, 1983, Afton donned the Spring Bonnie suit, and he kidnapped Sammy, Charlie's twin brother, when they were both toddlers. While William Afton was suspected of committing this murder, he wasn't charged; as a result, the diner ends up closing down. The ragdoll is powered by Henry's emotional energy, unintentionally due to him grieving so much into the doll. Henry then began to recreate Charlotte as a robot, recreating her stages of life (toddler, child, teen, adult). He then also began creating false memories for her, using a camera tripod. The robot copies of Charlotte are powered by the Ella ragdoll, which gave the robots life. The robot copies of Charlotte Emily are unaware of the original Charlie’s death, assuming that the one murdered was Sammy. Later, Charlie remembers about Fredbear's Family Diner, a restaurant owned by her father in New Harmony, which was the predecessor of Freddy's, and she and John drive there.
Charlie later tells John that she wants to go back to Aunt Jen's house, as she kept papers that could help them understand the situation that they're facing, so John drives her there. When they are about to leave, Charlie is captured by Twisted Freddy (who is terribly damaged) and introduced into the springlocks trap. Although her friends tried to free her, the trap is activated and Charlie is crushed by the mechanisms of the suit. Right before her childhood home collapsed, John returned to sees Aunt Jen next to Twisted Freddy, where Charlie's hand is reaching out of.
For 36 years Charlie waited in the purgatory pizzeria for her ghost friends to let go of the material world and let her help them pass on. It also may or may not have been helped by her father's hallucinations of giving kids cakes, as the guard at Fazbear's Fright. However, since Charlie never grew up to take any cooking lessons, nor had anything other than remnant and frosting, the cake she prepared wasn't very good. Trying to save herself embarrassment, she pointed saying "Everyone look, it's... uh... William Afton!" and threw the cake on the floor. Assuming she was rudely pranking them, the missing children left her once again.
Before college, on her 18th birthday, she began having nightmares, twisted versions of her memories, involving her twin brother, Sammy. In August, she told her aunt that she's going to be accompanied by Jessica, since she's going to attend St. George college. Aunt Jen declined, which led to Charlie’s first ever fight with her aunt.
That fourth unfinished animatronic became Circus Baby and revealed to Charlie that all her memories of her with her father were just recordings made by a camera on a tripod. Circus Baby was the scrap robot in the corner of Henry's workshop in some of Charlie's quote on quote, "memories". The two break into a fight, and Charlie defeats Elizabeth by activating the animatronic her father created to kill him, which impales both of them.
